Awakened, Mana greets [[Gai Tsutsugami|Gai]] before running blithely to Shu and hugging him. Saying that they can finally be together, Mana gloats that she has fully taken over the body of [[Inori Yuzuriha|Inori]], whom she calls a fake and a monster. Shu angrily shoves Mana away, saying Inori is human and declaring Mana the monster ("You taken her face and voice, but your the real monster!" in English dub). Enraged at having been rejected a second time, Mana threatens to make Shu pay, only to be stopped by Gai, who states ''he'' will kill Shu before drawing Mana's Void: a sword similar to Inori's. The room alters its interior, setting the battlefield for Gai and Shu as Mana begins the Fourth Apocalypse.

Mana's power resonates on a worldwide scale, engulfing most of Earth's life in crystal. As he clashes with Shu, Gai cites the apocalypse as the next step for mankind: perfect consciousness forever preserved in crystal. Due to the large genomic resonance, the [[Endlave|UN Endlave system]] is shut off, neutralizing Ayase's Steiner, which Daryl mocks is due to their old technology. While Argo is able to defeat the ghost units, he is unable to hit Daryl, who is protected due to his Void Genome Emulator, which allows him to use his own Void while piloting. Ayase tries to directly connect to her Endlave with a cable, but is stopped by Daryl.

As [[Mana Ouma|Mana]] awakes, a stream of pink energy starts to spread at Earth, while [[Arugo Tsukishima|Arugo]] wonders about the what happened, he decides to have himself and [[Ayase Shinomiya|Ayase]] hold back [[Daryl Yan]]. While [[Tsugumi]] is having trouble taking control of the building, [[Shibungi]] thinks there is only one person is equal to Tsugumi, showing [[Kenji Kido|Kenji]] on a keyboard. Mana greets [[Gai Tsutsugami|Gai]] and runs up to Shu as if she is still normal. She gloats that she has taken [[Inori Yuzuriha|Inori's]] body for herself and called her a fake and a monster, and that they can be together this time. Shu became angry with this and throws her off himself, saying Inori was human, and Mana is the monster. She attempted to kill him for his second rejection, only to be stopped by Gai, who states he will kill Shu. Gai draws Mana's void which is the same as Inori's. While Mana starts the Fourth Apocalypse.

Shu uses his void to defend, but as time progress Shu is overpowered by Gai. While Shu asked why his objectives have changed from [[Episode 12| Roppongi]], Gai states Shu can never understand. As he was chosen as Adam but refused to do so. Gai also states the fourth Apocalpse will turn humans into crystals, but they will remain conscious. While [[Haruka Ouma]] meets [[Shuichiro Keido]], and she points a gun at him asking, if he did this to the world just to beat [[Kurosu Ouma]], which he refused to disagree.

Even with his arsenal of Voids, Shu struggles to keep up with Gai and is quickly overpowered. Shu questions why Gai's objectives have changed from [[Episode 12| Roppongi]], but the former leader of [[Funeral Parlor]] simply states Shu would never understand. Elsewhere, [[Shuichiro Keido]] revels in his achievement, declaring he has finally outshined [[Kurosu Ouma]]. Keido's monologue is interrupted by the arrival of Haruka who holds him at gunpoint.
   
As Shu is weakened, he notices the flower that Inori's tears made, and Inori's soul still existed in it. That allowed Shu to use his void to extract Inori's void, and lets Inori's soul to disrupt Mana. As Inori's fights Mana, Daryl is slowed down, and Kenji's computer is stopped, right before Shibungi kills him.

Standing over his weakened opponent, Gai criticizes Shu for refusing Mana, stating he is no longer worthy of having her or the role of Adam. Just as he begins losing hope, Shu notices the flower that Inori's tear left behind and sees a vision of Inori, encouraging him not to give up and Shu manages to extract Inori's Void from the flower. Fighting for control, Inori disrupts Mana's power and Daryl, who received some of the feedback, is slowed down. Meanwhile, Kenji's computer suddenly stops just as Shibungi, having tracked his location, kills him.
Shu using Inori's void was able to equal and then overpower Gai, killing him. While Inori's interfence allows Ayase to connect to her Steiner and have Tsugumi remote control part of the Steiner and defeat Daryl. Shuichiro then takes an injection that causes him to get the Apocalypse Virus, and he states in the end neither he nor Kurosu won, and tells his sister to leave.
 
   
 
Shu, using Inori's Void, is now able to match and then overpower Gai. Meanwhile Inori's interference allows Ayase to connect to her Steiner and have Tsugumi remote control part of the Steiner to defeat Daryl. Keido then commits suicide by injecting himself with the Apocalypse Virus. As he dies, he tells Haruko that in the end neither he nor Kurosu won.
After killing Gai, Shu then somewhat began to hallucinate and he started to see visions of places from his past with Gai introducing him to the place. Gai then explained that the real purpose of Daath is the evolution of mankind through living only in their memories. Gai then takes Shu in the same church where Lost Christmas occured, with Mana and young Gai still there. Gai reveals the only way to stop Mana was to allow her to fulfill her purpose, and he wanted Shu to defeat them.

Dealing him a fatal blow, Shu holds a dying Gai as his former friend tells Shu to never change. Shu then receives a vision of the post-apocolypse world Daath desires as Gai narrates. Gai then takes Shu to the same church where Lost Christmas occurred where he sees a young Mana and Gai still there. Gai reveals the only way for Mana to truly be put to rest is to allow her to fulfill her purpose. Gai, who loved Mana and was afraid of being the second choice to Shu, took it upon himself to save Mana from the Daath who kept reviving her. Gai reveals he wanted Shu to be the one to put himself and Mana to rest.
This time, Gai embraces Mana with blood flowing from them and both of them crystallizing. Before they completely crystallize, Gai tells Shu to save Inori. Back to reality, Shu sees Inori blindly walking towards him and almost crystallized. Shu embraces Inori and started to cry while activating his Void (combined with Gai as Gai died and so his void also binded with Shu), Shu's void starts to absorb all the Voids and the Apocalypse Virus (essentially removing all the voids in the process) which resulted to the breakdown of the GHQ Headquarters and other Void-powered devices losing power.

Declaring his role complete, Gai embraces Mana and both of them crystallize as he tells Shu to save Inori. Finally at peace, Gai and Mana fade away and, as Shu's vision ends, Gai's Power of the King returns to Shu's hand. Back in reality, Shu sees a weak and blind Inori wandering towards him, almost fully crystallized. She mutters her gratitude to Shu, stating that it was thanks to him that she experienced wonderful emotions. Shu embraces Inori, who immediately recognizes him and Shu tearfully states they will move on together. With Gai's power in addition to his own, Shu activates his Void and absorbs every remaining Void and Apocalypse Virus, removing both from the face of the Earth. The resulting feedback of Shu's power destabilizes the GHQ Headquarters and the tower begins collapsing. Elsewhere, [[Rowan]] drags Daryl to an elevator and throws him in, much to Daryl's surprise. Believing that deep down he has a good heart, Rowan sends Daryl away, but allows himself to be gunned down by the advancing soldiers.
Shu then begins to crystallize with Inori and started hallucinating about the first time she took Inori's Void and was reluctant but this time, he accepted the a Cat's Cradle. As Inori started to fade away, Shu tries to reach for her but she suddenly disappeared and in reality, she crystallized completely and breaks down. But as GHQ building is collapsing Shu is left in the building, while his allies are forced to escape.

As Shu completely crystallizes, he has a vision of Inori who once again offers him the 'Guilty Crown' (in the form of Cat's Cradle). This time, Shu accepts it, thus trading fates with her, and screams in anguish as a smiling Inori fades away from his vision. Suddenly, Shu finds himself free of his crystal prison, the crystals, along with Inori, shatter away. The GHQ building collapses and the remaining members of Funeral Parlor evacuate. Ayase hesitates to leave without Shu, but, running out of time, Argo forces the group to evac. The survivors watch in awe as GHQ topples to the ground, their battle finally over, though Ayase can only weep.

A few years later, all is back to normal in Japan and a video of Inori singing Departures is seen playing on an LCD panel of a building. Inside the building, a comemoration is going to take place between Ayase, Yahiro (who now has a job), Souta, Tsugumi (who is going to take a teacher's licensure exam), Kanon, and Shu. Shu is the last one to arrive at the dining place. Shu is seen walking with a cane stick as a result of his blindness and with his right arm replaced by a prosthetic one. Shu says he's glad to celebrate with everyone again as they started the celebration. Shu is then last seen at a bench facing the sea, as Shu sits and gets an earpiece, then the screen shows Shu hugging Inori and a montage of Shu and Inori together.

Shu is the last one to arrive and is seen with a prosthetic right arm, replacing his missing one and uses a sight cane, having apparently absorbed Inori's blindness. The others warmly welcome Shu who joins his friends as they begin the celebration together.

Tsugumi finds that her attempts to hack the based system are being repelled by another hacker as skilled as her, in which Shibungi figures out that Kenji is responsible for this. Shibungi tracks down where Kenji is located and kills him, allowing Tsugumi to operate freely and help Ayase defeat Daryl. Just when Shu is about to be killed by Gai, Shu sees a flower within the crystallization while hearing Inori's voice. He pulls out Inori's Void within the flower with his last strength, using it to defeat Gai with a finishing blow. Before dying, Gai reveals that his actions were needed, so that Mana can start the Fourth Apocalypse so she would finally be able to rest, otherwise she would always be resurrected by Da'ath. Shu recovers the Void Genome that Gai stole from him, using its power to stop the Fourth Apocalypse from happening. Shu uses his Void to draw in all of his friends' Voids to cure them of the virus, slowly being consumed by the virus, but Inori sacrifices herself to save Shu's life. Ayase, Tsugumi, Argo, Shibungi, Arisa, Daryl, Haruka and Kurachi manage to escape GHQ Headquarters before it collapses. Some years later, Tokyo is finally rebuilt and Shu, now visually impaired with a mechanical prosthetic right arm, celebrates Hare's birthday with Ayase, Tsugumi, Yahiro, Souta and Kanon.
